NOTE: These protocols follow the guidelines of IACUC of Presbyterian College.
1. Acquire Materials Listed in Table 1.
2. Assemble the 5 Shelf Chrome According to the Manufacturer&#8217;s Instructions. This will be used to House the Facility.
3. Construct the water reservoir and filtration system (Figures 1A and 2).
<ol>
	<li>Using Figure 1A as a guide, layout the 18 gallon bucket, pump, filters and UV lamp to determine final installation location and size.</li>
	<li>Once parts are laid out, measure and cut the &#190;&#8221; PVC pipe to the length needed for assembly. Vary the lengths of all pipes according to specific space needs and limitations.</li>
	<li>Assemble the pipes and fittings as laid out previously using the PVC primer and cement, see below (3.3.2 and 3.3.3).
	<ol>
		<li>Sand the cut edges of the pipe with sandpaper until they are smooth to the touch and there is no debris.</li>
		<li>Prime the outside of the pipe and the inside of the fitting with the purchased PVC primer with the included swab from the PVC primer.</li>
		<li>Cement the pipe and fitting together by applying the PVC cement to the outside of the pipe using the included swab. Repeat for all steps that need PVC cementing.</li>
		<li>Place the 18 gallon bucket to one side of the shelf construction.</li>
		<li>Install a bulkhead connector in the side of the reservoir tank.</li>
		<li>Attach a &#190;&#8221; PVC pipe to the bulkhead.</li>
		<li>Attach the other end of the &#190;&#8221; pipe to the pump inlet using a &#190;&#8221; threaded make fitting.</li>
		<li>Connect the filters to the pump using two 90 degree elbows and &#190;&#8221; PVC pipe.
		<ol>
			<li>Use one paper filter followed by one activated carbon filters in order to filter out debris and reduce chlorine and chemical levels in the water.</li>
		</ol>
		</li>
		<li>Connect the UV lamp to the filters according to the manufacturer&#8217;s instructions.</li>
	</ol>
	</li>
	<li>Attach the pump and filter system to the top side of the first shelf of the rack using wire ties. Vary the order of the assembly and attachment according to the size and layout of the shelf/rack chosen.</li>
	<li>Add 1 bioball per gallon of water to the water reservoir once the pump and filter system are assembled and attached to the shelf.</li>
</ol>
4. Construct the main supply line (Figures 1B and 2).
<ol>
	<li>Measure and cut a piece of &#190;&#8221; PVC pipe to connect the UV lamp to the main supply</li>
	<li>Use a &#190;&#8221; PVC tee to start the main supply line by connecting the tee to the &#190;&#8221; PVC exhaust coming from the UV filter. .
	<ol>
		<li>Add an on-off valve to the bottom of the PVC tee to serve as a drain for maintenance flushing of the system.</li>
		<li>Start the main supply line from the top of the &#190;&#8221; PVC tee by measuring and cutting &#190;&#8221; PVC pipe to desired length to provide feed pipes for each of the shelves on the rack.</li>
		<li>Install &#190;&#8221; PVC tees for the horizontal lines that will enter each shelf of the rack.</li>
		<li>Optionally (and suggested), add a &#190;&#8221; on-off valve for each shelf supply line to allow for isolation of each shelf and a modular design of the system.</li>
	</ol>
	</li>
	<li>Use a &#190;&#8221; PVC pipe as a pressure reducing line on the top shelf. If this line runs on the back of the shelf, use this shelf for storage. End the pressure reducing line in the main exhaust line (Figure 1B) with a &#190;&#8221; on-off valve.</li>
	<li>Once the above steps have been completed, prime and cement the PVC pipe together as previously done when constructing the reservoir and filtration system.</li>
</ol>
5. Construct the main exhaust line (Figures 1C and 2).
<ol>
	<li>Run the vertical length of the main exhaust line to the other side of the rack from the main supply line. Use a 2&#8221; PVC pipe for this vertical line to receive the main supply line at the top and drain lines from the fish tanks from each shelf.</li>
	<li>Cut the pieces of 2&#8221; PVC pipe for the vertical main exhaust line and use 2&#8221; PVC tees to receive the fish tank drain lines from each shelf. End the main exhaust line in the stock tank to expel the recycled water over a sponge filter.</li>
	<li>Cut a one inch opening the entire length of the 2&#8221; PVC pipe pieces and attach to vertical main exhaust line with PVC tees for the horizontal drain lines from the fish tanks.</li>
	<li>Cap the 2&#8221; horizontal drain lines with a 2&#8221; PVC cap.</li>
	<li>Prime and cement the pieces using the necessary fittings (connectors, nipples or elbows).</li>
</ol>
6. Construct the fish tanks (Figure 3).
<ol>
	<li>With the drill, cut a 1 1/8&#8221; hole at the back of the fish tank 1&#8221; below the upper edge with a hole saw.</li>
	<li>Slide a threaded &#190;&#8221; PVC male adapter (with a #18 O ring attached) through the hole (from the inside of the tank to the outside).</li>
	<li>Attach and tighten a 90 degree 3/4&#39; threaded PVC elbow to the male adapter to create the fish tank exhaust pipe. Add a piece of fine mesh before screwing the holding nut to prevent zebrafish going through the exhaust system.</li>
	<li>Place the fish tank with its exhaust pipe ending into the open space of the draining line behind the tanks</li>
</ol>
7. Starting the water system
<ol>
	<li>In several containers, such as the one used for the reservoir, measure three times the amount of water contained within the system. Let this water stand at room temperature for conditioning for 48 hr.</li>
	<li>Add water to the system and let it circulate for a minimum of 3 days.
	<ol>
		<li>Change the water in the system vigorously throughout the initial 3 days of circulation in order to rid the system of contaminants that reside within the pipes.</li>
	</ol>
	</li>
	<li>Add starter zebrafish and allow the nitrogen cycle to get established. Normalize pH to a consistent 7. Keep seven zebrafish per 1.8 L, and feed them twice daily during week days and once daily during weekends as suggested by Linbo4 and McNabb6.</li>
	<li>Monitor the nitrate (&#60;75 mg/L), nitrite (&#60;10 mg/L), and ammonium (0 mg/L) daily during the first week after adding fish, and twice weekly once desired levels have been maintained with regular water changes.</li>

The main purpose of this article is to demonstrate that the construction of a functional zebrafish facility is not complicated and can be built by novice fish researchers with minimal construction knowledge. Furthermore, this article shows that the materials for this functional zebrafish facility can be acquired readily and affordably from local pet supply stores or hardware stores. In vivo models are essential in conducting comprehensive biomedical research since they allow in vitro research to be translated at the system and organismal level. For example, research with small mammals, namely rodents, has been proven necessary in the development of drugs and in the improvement of available drugs. However, the complexity (financially and logistically) might make it virtually impossible to build and maintain rodent facilities for experimentation proposes at small research academic institutions. Nonetheless, in vivo research can be performed using other animal species that require less elaborate logistics. Zebrafish (Danio rerio) have been successfully used as an in vivo model to study genetics, development, pathophysiology, and pharmacology1,2,10,11,12. The facilities required to house zebrafish for experimentation are relatively simple and significantly less expensive when compared to rodent facilities. Kim et al.3 have recently described in detail an 80 tank zebrafish housing system that can be built for approximately $1,500, which includes both parts and labor costs. This stands in stark contrast to the nearly $8,500 that would be required to purchase a ready-made, 80 tank system from any number of commercial suppliers. However, the description given by Kim et al. may be complicated and difficult to follow for novices of fish research. We believe that a zebrafish facility can be constructed in simplified manner for an investment of $1,500.
The establishment of an in vivo facility at small academic institutions provides their faculties an additional tool with which to produce more powerful and thorough research. In vitro data supported by in vivo results generally produce more comprehensive biomedical research than data obtained using only in vitro approaches. Therefore, the implementation of an in vivo research facility will significantly enhance the institution success in its overall research endeavors (student exposure to research, publications, communications, pursuit of external funding, etc.).
The construction of a Zebrafish facility like the one described in this study is ideal for research academic institutions with limited facilities (or institutions without in vivo research facilities) during constricting financial times.

In vivo biomedical research is pivotal to translate in vitro findings into clinical advances. Small academic institutions with limited resources find it virtually impossible to build and maintain typical rodent facilities for research. Zebrafish research has been demonstrated to be a valuable alternative for in vivo research in pharmacology, physiology, development and genetic studies. This article demonstrates that a functional zebrafish facility can be built in an easy and affordable manner. We demonstrate that such a facility could be built in about one working day with minimal tools and expertise. The cost of the 27 1.8 L fish tank zebrafish facility constructed in this study was approximately $1,500. We estimate that the maintenance of an initial working 150 fish colony for 3 months is $1,000. This project involved students, who were introduced to aquaculturing of zebrafish for research proposes.

Construction of the Pump and Flters System 
Once the rack is assembled and set up the first step is to build the pump and filter system. The filters are connected to the system pump and are located above the bottom level of the first shelf, which allows for easy filter maintenance and replacement. Similarly, the UV lamp is connected with PVC pipe to the filter and held in place with plastic wire ties to allow for easy replacement of the UV lamp as needed (Figure 4A). A 3-dimensional (3D)-printed Template for High Throughput Zebrafish Embryo Arraying

The zebrafish is a globally recognized fresh water organism frequently used in developmental biology, environmental toxicology, and human disease related research fields. Thanks to its unique features, including large fecundity, embryo translucency, rapid and simultaneous development, etc., zebrafish embryos are often used for large scale toxicity assessment of chemicals and drug/compound screening. A typical screening procedure involves adult zebrafish spawning, embryos selection, and arraying the embryos into multi-well plates. From there, embryos are subjected to exposure and the toxicity of chemical, or the effectiveness of the drugs/compounds can be evaluated relatively quickly based on phenotypic observations. Among these processes, embryos arraying is one of the most time-consuming and labor-intensive steps that limits the throughput level. In this protocol, we present an innovative approach that makes use of a 3D-printed arraying template coupled with vacuum manipulation to speed up this laborious step. The protocol herein describes the overall design of the arraying template, a detailed experimental setup and step-by-step procedure, followed by representative results. When implemented, this approach should prove beneficial in a variety of research applications using zebrafish embryos as testing subjects.

Microstructured Devices for Optimized Microinjection and Imaging of Zebrafish Larvae

Zebrafish have emerged as a powerful model of various human diseases and a useful tool for an increasing range of experimental studies, spanning fundamental developmental biology through to large-scale genetic and chemical screens. However, many experiments, especially those related to infection and xenograft models, rely on microinjection and imaging of embryos and larvae, which are laborious techniques that require skill and expertise. To improve the precision and throughput of current microinjection techniques, we developed a series of microstructured devices to orient and stabilize zebrafish embryos at 2 days post fertilization (dpf) in ventral, dorsal, or lateral orientation prior to the procedure. To aid in the imaging of embryos, we also designed a simple device with channels that orient 4 zebrafish laterally in parallel against a glass cover slip. Together, the tools that we present here demonstrate the effectiveness of photolithographic approaches to generate useful devices for the optimization of zebrafish techniques.

Automated High-throughput Behavioral Analyses in Zebrafish Larvae

We have created a novel high-throughput imaging system for the analysis of behavior in 7-day-old zebrafish larvae in multi-lane plates. This system measures spontaneous behaviors and the response to an aversive stimulus, which is shown to the larvae via a PowerPoint presentation. The recorded images are analyzed with an ImageJ macro, which automatically splits the color channels, subtracts the background, and applies a threshold to identify individual larvae placement in the lanes. We can then import the coordinates into an Excel sheet to quantify swim speed, preference for edge or side of the lane, resting behavior, thigmotaxis, distance between larvae, and avoidance behavior. Subtle changes in behavior are easily detected using our system, making it useful for behavioral analyses after exposure to environmental toxicants or pharmaceuticals.

Our laboratory developed a novel high-throughput automated imaging system that is useful for the detection of several different behaviors in 7-day-old zebrafish larvae. Fetal alcohol spectrum disorders (FASD) are characterized by a highly variable set of structural defects and cognitive impairments that arise due to prenatal ethanol exposure. Due to the complex pathology of FASD, animal models have proven critical to our current understanding of ethanol-induced developmental defects. Zebrafish have proven to be a powerful model to examine ethanol-induced developmental defects due to the high degree of conservation of both genetics and development between zebrafish and humans. As a model system, zebrafish possess many attributes that make them ideal for developmental studies, including large numbers of externally fertilized embryos that are genetically tractable and translucent. This allows researchers to precisely control the timing and dosage of ethanol exposure in multiple genetic contexts. One important genetic tool available in zebrafish is transgenesis. However, generating transgenic constructs and establishing transgenic lines can be complex and difficult. To address this issue, zebrafish researchers have established the transposon-based Tol2 transgenesis system. This modular system uses a multisite Gateway cloning approach for the quick assembly of complete Tol2 transposon-based transgenic constructs. Here, we describe the flexible Tol2 system toolbox and a protocol for generating transgenic constructs ready for zebrafish transgenesis and their use in ethanol studies.

Optogenetic Signaling Activation in Zebrafish Embryos

Signaling pathways orchestrate fundamental biological processes, including development, regeneration, homeostasis, and disease. Methods to experimentally manipulate signaling are required to understand how signaling is interpreted in these wide-ranging contexts. Molecular optogenetic&#160;tools can provide reversible, tunable manipulations of signaling pathway activity with a high degree of spatiotemporal control and have been applied in vitro, ex vivo, and in vivo. These tools couple light-responsive protein domains, such as the blue light homodimerizing light-oxygen-voltage sensing (LOV) domain, with signaling effectors to confer light-dependent experimental control over signaling. This protocol provides practical guidelines for using the LOV-based bone morphogenetic protein (BMP) and Nodal signaling activators bOpto-BMP and bOpto-Nodal in the optically accessible early zebrafish embryo. It describes two control experiments: A quick phenotype assay to determine appropriate experimental conditions, and an immunofluorescence assay to directly assess signaling. Together, these control experiments can help establish a pipeline for using optogenetic tools in early zebrafish embryos. These strategies provide a powerful platform to investigate the roles of signaling in development, health, and physiology.

As a vertebrate, zebrafish share considerable genetic sequence similarity with humans and are being used as an animal model for various human disease conditions. The advantages of zebrafish in comparison to other common vertebrate models include high fecundity, low maintenance cost, transparent embryos, and rapid development. Due to the spur of interest in zebrafish research, the need to establish and maintain a productive zebrafish housing facility is also increasing. Although literature is available for the maintenance of a zebrafish laboratory, a concise video protocol is lacking. This video illustrates the protocol for regular housing, feeding, breeding and raising of zebrafish larvae. Flat Mount Preparation for Observation and Analysis of Zebrafish Embryo Specimens Stained by Whole Mount In situ Hybridization

The zebrafish embryo is now commonly used for basic and biomedical research to investigate the genetic control of developmental processes and to model congenital abnormalities. During the first day of life, the zebrafish embryo progresses through many developmental stages including fertilization, cleavage, gastrulation, segmentation, and the organogenesis of structures such as the kidney, heart, and central nervous system. The anatomy of a young zebrafish embryo presents several challenges for the visualization and analysis of the tissues involved in many of these events because the embryo develops in association with a round yolk mass. Thus, for accurate analysis and imaging of experimental phenotypes in fixed embryonic specimens between the tailbud and 20 somite stage (10 and 19 hours post fertilization (hpf), respectively), such as those stained using whole mount in situ hybridization (WISH), it is often desirable to remove the embryo from the yolk ball and to position it flat on a glass slide. However, performing a flat mount procedure can be tedious. Therefore, successful and efficient flat mount preparation is greatly facilitated through the visual demonstration of the dissection technique, and also helped by using reagents that assist in optimal tissue handling. Here, we provide our WISH protocol for one or two-color detection of gene expression in the zebrafish embryo, and demonstrate how the flat mounting procedure can be performed on this example of a stained fixed specimen. This flat mounting protocol is broadly applicable to the study of many embryonic structures that emerge during early zebrafish development, and can be implemented in conjunction with other staining methods performed on fixed embryo samples.

Zebrafish have become a widely used model organism to investigate the mechanisms that underlie developmental biology and to study human disease pathology due to their considerable degree of genetic conservation with humans. Chemical genetics entails testing the effect that small molecules have on a biological process and is becoming a popular translational research method to identify therapeutic compounds. Zebrafish are specifically appealing to use for chemical genetics because of their ability to produce large clutches of transparent embryos, which are externally fertilized. Furthermore, zebrafish embryos can be easily drug treated by the simple addition of a compound to the embryo media. Using whole-mount in situ hybridization (WISH), mRNA expression can be clearly visualized within zebrafish embryos. Together, using chemical genetics and WISH, the zebrafish becomes a potent whole organism context in which to determine the cellular and physiological effects of small molecules. Innovative advances have been made in technologies that utilize machine-based screening procedures, however for many labs such options are not accessible or remain cost-prohibitive. The protocol described here explains how to execute a manual high-throughput chemical genetic screen that requires basic resources and can be accomplished by a single individual or small team in an efficient period of time. Thus, this protocol provides a feasible strategy that can be implemented by research groups to perform chemical genetics in zebrafish, which can be useful for gaining fundamental insights into developmental processes, disease mechanisms, and to identify novel compounds and signaling pathways that have medically relevant applications.

A Swimming-Induced Zebrafish Exercise Apparatus for Versatile Training Approaches

To comprehensively investigate the effects of exercise on health and disease, animal models play a pivotal role. Zebrafish, a widely utilized vertebrate model organism, offers a unique platform for such studies. This study introduced the development of a cost-effective apparatus tailored for zebrafish exercise studies utilizing readily available materials. The device is founded on the principles of a swim tunnel and encompasses a network of pipes and valves linked to a submersible pump. Water flow is meticulously monitored by a sensor and regulated via valves. To assess the apparatus&#39;s effectiveness, two training protocols were implemented: moderate-intensity continuous training (MICT) and high-intensity interval training (HIIT). Fish were trained collectively, and their swimming performance was assessed through an endurance test. Both training protocols led to improvements in swimming performance following 30 days of training and induced alterations in the molecular response to exercise compared to a sedentary control group. Notably, HIIT demonstrated superior efficiency over MICT. The zebrafish training system proved to be a valuable tool for investigations in exercise physiology and further advances the utility of the zebrafish model in this field.

Although zebrafish are relatively easy to maintain, special consideration must be given to both diet and water quality to in order to optimize fish health and reproductive success.
This video will provide an overview of zebrafish husbandry and maintenance in the lab. After a brief review of the natural zebrafish habitat, techniques essential to recreating this environment in the lab will be discussed, including key elements of fish facility water recirculation systems and the preparation of brine shrimp as part of the zebrafish diet. Additionally, the presentation will include information on how specific zebrafish strains are tracked in a laboratory setting, with specific reference to the collection of tail fin samples for DNA extraction and genotyping. Finally, experimental modifications of the zebrafish environment will be discussed as a means to further our understanding of these fish, and in turn, ourselves.
