1. Photometer Operation
NOTE: These protocols are best done by two people working together. One person holds and aligns the sun photometer while the second person record the measurements.
<ol>
	<li>Measure the longitude and latitude for the site using GPS. At the site, the first step is to activate the GPS by choosing sensor set-up from the sensor menu and select GPS. Once GPS has acquired enough satellites, latitude and longitude values will be displayed. Once values are displayed press collect data and then press save.</li>
	<li>Make sure the sun photometer is working well. A properly calibrated sun photometer should produce a stable voltage of ~0.03 V indoors and up to 5 V when light is directed on the detector. The voltmeter on the Globe sun photometer is in-built on the sun photometer</li>
	<li>Record the air temperature. If using an alcohol in glass thermometer, give the thermometer 3&#8211;5 min to adjust to the outside temperature before recording the stable reading. If using the sun photometer&#8217;s in-built thermometer, turn the rotary switch to T and record the voltage reading on the voltmeter. The voltage reading multiplied by the 100 will give the air temperature in degrees Celsius at that time.</li>
	<li>Set the rotary switch to the green channel of the sun photometer.</li>
	<li>Have one person align the sun photometer so that light passing through the hole on the top bracket produces a sunlight spot centered over the colored dot on the bottom bracket. For best results, use a table and a chair. The person aligning the sun photometer should sit on the chair and rest his/her arms on the table in order to obtain a steady reading.</li>
	<li>Have the second person record the reading on the voltmeter. Make sure the sun spot is stable on the dot before taking a reading. If voltage reading is fluctuating, just record the maximum value shown.</li>
	<li>Record the time at which the reading was taken. Time must be recorded to the nearest 30 s. A digital watch serves this purpose better than an analogue one.</li>
	<li>Obtain the dark voltage. Have the person sitting down keep the sun photometer aligned to the sun with one hand and then cover the hole on the top bracket with a finger from the other hand. The second person will record the voltage reading.</li>
	<li>Set the rotary switch to the red channel and repeat steps 1.4&#8211;1.7.</li>
	<li>Repeat steps 1.4&#8211;1.8 four more times to obtain five voltages readings for the green channel and five voltage readings for the red channel</li>
	<li>Measure the air temperature again as in step 1.2.</li>
</ol>
2. Collection of Metadata
<ol>
	<li>Use the Globe cloud chart to observe and record the clouds near the sun. This is done by looking into the sky and checking off observed features from the GLOBE cloud chart (https://www.globe.gov/documents/348614/24331082/GLOBE+Cloud+Chart.). Visible cirrus clouds are easy to observe because of their characteristic thin wispy strands. Invisible cirrus clouds are inferred if the sunlight voltage reading on an apparently clear day is less than 0.5 V.
	<ol>
		<li>Use a hygrometer to measure and record the relative humidity: Hold the hygrometer with an extended arm away from the body, leave it in the air for about 3 minutes, and then take the dry bulb reading first followed by the wet bulb reading. Find the difference in the two readings and use the relative humidity chart to establish the relative humidity</li>
		<li>Use a barometer to measure and record atmospheric pressure.</li>
	</ol>
	</li>
	<li>Calculate AOT by plugging the measured values and the constants into Equation 1 given above.</li>
</ol>
3. Temperature Regulation
NOTE: The electronics of the sun photometer are sensitive to temperature. For optimal performance, the following steps are recommended.

	<li>If outside temperature is more than 5 degrees&#160;below room temperature, keep the sun photometer wrapped in thermal foam when not in use.</li>
	<li>When taking measurements during the hot summer months, keep the sun photometer in the shade when not in use.</li>

The first step in this protocol is to define the study site. This is done by using a GPS to find the longitude and latitude of the study site. The longitude and latitude values are critical in the calculation of AOT using equation 1. During measurement, it is crucial that the sun photometer is pointed directly and firmly at the sun. Atmospheric aerosols are minute solid and liquid particles (ranging from submicron to millimeter size) suspended in the air. Some aerosols are produced through human activity and others are produced by natural processes1,2,3,4. Aerosols in the atmosphere reduce the amount of solar energy reaching the earth&#8217;s surface by scattering or absorbing light and thermal radiation from the sun. The amount of aerosol in the atmosphere varies significantly with location and time. There are seasonal and annual changes as well as episodic changes due to events such as large dust storms, wild fires or volcanic eruptions5,6,7,8.
The impact of aerosols on the climate and on public health are among the dominant topics in current environmental research. Aerosols affect the weather by scattering or absorbing light and thermal radiation from the sun and by acting as condensation nuclei in the formation of clouds. Aerosols also play a role in the dispersal of pathogens in the air and they can cause or enhance respiratory and cardiovascular diseases. Aerosol optical thickness (AOT) is a measure of the amount of sunlight that is absorbed or scattered by these aerosols. There are several ground-based methods for monitoring AOT9,10,11. The biggest of the ground-based AOT monitoring system is the Aerosol Robotic Network (AERONET) project. AERONET is a network of over 400 monitoring stations spread all over the world12,13. Despite this large number of monitoring stations, there are still large gaps world-wide that are not monitored for AOT. As an example, the nearest AERONET station from our study site is about 90 km away. This paper describes the use of a portable handheld sun photometer that can be used to bridge the gaps between AERONET monitoring stations. The portable handheld sun photometer is an ideal instrument for use by students around the world in a global aerosol monitoring network14,15. The Global Learning and Observations to Benefit the Environment (GLOBE) program provides a platform for such a network, through thousands of schools in all the 50 states of the United States and in nearly 120 other countries16,17. The primary idea of the GLOBE program is to use students all over the world to provide scientifically valuable measurements of environmental parameters using inexpensive equipment. With proper guidance, students and other non-specialist can form networks of handheld sun photometers to fill the gaps between the AERONET monitoring stations. The biggest advantage of the handheld sun photometer is that it can be taken to even the remotest parts of the world. AOT measurements with other small and transportable instruments have been successfully used in the past to carry out research studies in remote and hard to access areas17,18
The main goal of this study is to use the GLOBE handheld sun photometers to track the annual, daily and hourly variation of AOT at our XULA study site and compare with measurements from a nearby AERONET station. This paper presents data for a 12 months period from September 2017 to August 2018. This is the first ever AOT recorded for the XULA site. The GLOBE sun photometer measures AOT at two wavelengths, 505 nm and 625 nm. The AERONET site at Wave CIS Site 6 measures AOT at 15 different wavelengths. For our comparison we focused on these 4 wavelengths, 667 nm, 551 nm, 532 nm and 490 nm. We chose these because they are the 4 AERONET wavelengths nearest to the GLOBE sun photometer wavelengths. To make the comparison, we extrapolated AOT values at these wavelengths for XULA site.
Measurements of AOT are done every day when the weather conditions permit. Measurements that are done when there are cirrus clouds within the vicinity of the sun are excluded in the analysis. Table 1 shows the number of days in each month that we had completely clear skies. Altogether, about 47% of the data taken was excluded.

Table 1:&#160;AOT measurements were done 6 times a day (7:00 AM, 9 AM, 11 AM, solar noon, 3 AM, and 5 AM). The data shown on the plots are the monthly average AOT values taken at solar noon. During each measurement time; at least five values of the sunlight voltage V and the dark voltage Vdark are taken for each channel. The mean for these five measurements is taken as the average for that measurement time. The error in these measurements is calculated as the standard deviations of these five measurements. AOT values are obtained using the equation shown below16:

V0 is the calibration constant of the sun photometer, R is the earth-sun distance in astronomical units, Vdark is the dark voltage recorded when light is blocked from passing through the hole on the top bracket of the sun photometer, V is the sunlight voltage recorded from the sun photometer when light passes through the hole on the top bracket, aR represents the attenuation of light due to Rayleigh scattering, P and P0 are the measured and standard atmospheric pressure, respectively, and m is the relative air mass. The relative air mass is calculated from data provided by the National Oceanic and Atmospheric Administration&#160;(NOAA). Other meteorological data such as temperature, rainfall and relative humidity are also measured at the same time. Equation 1 as given above includes the contributions of optical thickness from ozone. The effect of ozone on AOT values is calculated based on tabulated values of the ozone absorption coefficient and assumptions about the ozone amount in the atmosphere19. Bucholtz20,21 has produced tabulated values of aR based on standard atmospheres. For the 505 nm channel aR &#8776; 0.13813 and for the 625 nm channel it is ~0.05793.
The data presented here represents an example of how teams of students can be organized to take long and sustained AOT measurements. In this study, two student teams used two independently calibrated GLOBE handheld sun photometers to track the annual, daily and hourly variation of the aerosol optical thickness of the atmosphere at our XULA study site. The two Globe sun photometers used in this investigation were purchased from the IESRE (Institute for Earth Science Research and Education; one had serial number RG8-989 and the other had serial number RG8-990). Here, we describe the measurement of aerosol optical thickness using the GLOBE handheld sun photometer. Aerosol optical thickness (AOT) was measured at Xavier University of Louisiana (XULA, 29.96&#176; N, 90.11&#176; W and 3 m above sea level). The measurements were done at two different wavelengths, 505 nm and 625 nm. AOT measurements were done 6 times a day (7 AM, 9 AM, 11 AM, solar noon, 3 PM and 5 PM). The data shown in this paper are the monthly average AOT values taken at solar noon. During each measurement time; at least five values of the sunlight voltage V and the dark voltage Vdark are taken for each channel. The mean for these five measurements is taken as the average for that measurement time. Other meteorological data such as temperature, surface pressure, rainfall and relative humidity are also measured at the same time. The whole protocol is completed within a time span of 10&#8211;15 min. The measured AOT values at 505 nm and 625 nm are then used to extrapolate the AOT values for wavelengths 667 nm, 551 nm, 532 nm and 490 nm. The measured and extrapolated AOT values were then compared with values from the nearest AERONET station at Wave CIS site 6 (AERONET, 28.87&#176; N, 90.48&#176; W and 33 m above sea level), which is about 96 km south of XULA. In this study we tracked the annual and daily variations of AOT for a 12 month period from September 2017 to August 2018. We also compared AOT data from two independently calibrated GLOBE handheld sun photometers at the XULA site. The data show that the two instruments are in excellent agreement.

The GLOBE sun photometer measures AOT at &#955;= 505 nm and &#955;= 625 nm. The AERONET site at Wave CIS Site 6 measures AOT at 15 different wavelengths. For our comparison we focused on these 4 wavelengths of the AERONET site: 667 nm, 551 nm, 532 nm and 490 nm. Measuring Spatially- and Directionally-varying Light Scattering from Biological Material

Light interacts with an organism's integument on a variety of spatial scales. For example in an iridescent bird: nano-scale structures produce color; the milli-scale structure of barbs and barbules largely determines the directional pattern of reflected light; and through the macro-scale spatial structure of overlapping, curved feathers, these directional effects create the visual texture. Milli-scale and macro-scale effects determine where on the organism's body, and from what viewpoints and under what illumination, the iridescent colors are seen. Thus, the highly directional flash of brilliant color from the iridescent throat of a hummingbird is inadequately explained by its nano-scale structure alone and questions remain. From a given observation point, which milli-scale elements of the feather are oriented to reflect strongly? Do some species produce broader "windows" for observation of iridescence than others? These and similar questions may be asked about any organisms that have evolved a particular surface appearance for signaling, camouflage, or other reasons.
In order to study the directional patterns of light scattering from feathers, and their relationship to the bird's milli-scale morphology, we developed a protocol for measuring light scattered from biological materials using many high-resolution photographs taken with varying illumination and viewing directions. Since we measure scattered light as a function of direction, we can observe the characteristic features in the directional distribution of light scattered from that particular feather, and because barbs and barbules are resolved in our images, we can clearly attribute the directional features to these different milli-scale structures. Keeping the specimen intact preserves the gross-scale scattering behavior seen in nature. The method described here presents a generalized protocol for analyzing spatially- and directionally-varying light scattering from complex biological materials at multiple structural scales.

We present a non-destructive method for sampling spatial variation in the direction of light scattered from structurally complex materials. By keeping the material intact, we preserve gross-scale scattering behavior, while concurrently capturing fine-scale directional contributions with high-resolution imaging. A Rapid Laser Probing Method Facilitates the Non-invasive and Contact-free Determination of Leaf Thermal Properties

Plants can produce valuable substances such as secondary metabolites and recombinant proteins. The purification of the latter from plant biomass can be streamlined by heat treatment (blanching). A blanching apparatus can be designed more precisely if the thermal properties of the leaves are known in detail, i.e., the specific heat capacity and thermal conductivity. The measurement of these properties is time consuming and labor intensive, and usually requires invasive methods that contact the sample directly. This can reduce the product yield and may be incompatible with containment requirements, e.g., in the context of good manufacturing practice. To address these issues, a non-invasive, contact-free method was developed that determines the specific heat capacity and thermal conductivity of an intact plant leaf in about one minute. The method involves the application of a short laser pulse of defined length and intensity to a small area of the leaf sample, causing a temperature increase that is measured using a near infrared sensor. The temperature increase is combined with known leaf properties (thickness and density) to determine the specific heat capacity. The thermal conductivity is then calculated based on the profile of the subsequent temperature decline, taking thermal radiation and convective heat transfer into account. The associated calculations and critical aspects of sample handling are discussed.

Measurement of Particle Size Distribution in Turbid Solutions by Dynamic Light Scattering Microscopy

A protocol for measuring polydispersity of concentrated polymer solutions using dynamic light scattering is described. Dynamic light scattering is a technique used to measure the size distribution of polymer solutions or colloidal particles. Although this technique is widely used for the assessment of polymer solutions, it is difficult to measure the particle size in concentrated solutions due to the multiple scattering effect or strong light absorption. Therefore, the concentrated solutions should be diluted before measurement. Implementation of the confocal optical component in a dynamic light scattering microscope1 helps to overcome this barrier. Using such a microscopic system, both transparent and turbid systems can be analyzed under the same experimental setup without a dilution. As a representative example, a size distribution measurement of a temperature-responsive polymer solution was performed. The sizes of the polymer chains in an aqueous solution were several tens of nanometers at a temperature below the lower critical solution temperature (LCST). In contrast, the sizes increased to more than 1.0 &#181;m when above the LCST. This result is consistent with the observation that the solution turned turbid above the LCST.

Split Point Analysis and Uncertainty Quantification of Thermal-Optical Organic/Elemental Carbon Measurements

Researchers from myriad fields frequently seek to quantify and classify concentrations of carbonaceous aerosols as organic carbon (OC) or elemental carbon (EC). This is commonly accomplished using thermal-optical OC/EC analyzers (TOAs), which enable measurement via controlled thermal pyrolysis and oxidation under specific temperature protocols and within constrained atmospheres. Several commercial TOAs exist, including a semi-continuous instrument that enables on-line analyses in the field. This instrument employs an in-test calibration procedure that requires relatively frequent calibration. This article details a calibration protocol for this semi-continuous TOA and presents an open-source software tool for data analysis and rigorous Monte Carlo quantification of uncertainties. Notably, the software tool includes novel means to correct for instrument drift and identify and quantify the uncertainty in the OC/EC split point. This is a significant improvement on the uncertainty estimation in the manufacturer&#8217;s software, which ignores split point uncertainty and otherwise uses fixed equations for relative and absolute errors (generally leading to under-estimated uncertainties and often yielding non-physical results as demonstrated in several example data sets). The demonstrated calibration protocol and new software tool enabling accurate quantification of combined uncertainties from calibration, repeatability, and OC/EC split point are shared with the intent of assisting other researchers in achieving better measurements of OC, EC, and total carbon mass in aerosol samples.

Leaf Area Index Estimation Using Three Distinct Methods in Pure Deciduous Stands

Accurate estimations of leaf area index (LAI), defined as half of the total leaf surface area per unit of horizontal ground surface area, are crucial for describing the vegetation structure in the fields of ecology, forestry, and agriculture. Therefore, procedures of three commercially used methods (litter traps, needle technique, and a plant canopy analyzer) for performing LAI estimation were presented step-by-step. Specific methodological approaches were compared, and their current advantages, controversies, challenges, and future perspectives were discussed in this protocol. Litter traps are usually deemed as the reference level. Both the needle technique and the plant canopy analyzer (e.g., LAI-2000) frequently underestimate LAI values in comparison with the reference. The needle technique is easy to use in deciduous stands where the litter completely decomposes each year (e.g., oak and beech stands). However, calibration based on litter traps or direct destructive methods is necessary. The plant canopy analyzer is a commonly used device for performing LAI estimation in ecology, forestry, and agriculture, but is subject to potential error due to foliage clumping and the contribution of woody elements in the field of view (FOV) of the sensor. Eliminating these potential error sources was discussed. The plant canopy analyzer is a very suitable device for performing LAI estimations at the high spatial level, observing a seasonal LAI dynamic, and for long-term monitoring of LAI.

Indoor Experimental Assessment of the Efficiency and Irradiance Spot of the Achromatic Doublet on Glass (ADG) Fresnel Lens for Concentrating Photovoltaics

We present a method to characterize achromatic Fresnel lenses for photovoltaic applications. The achromatic doublet on glass (ADG) Fresnel lens is composed of two materials, a plastic and an elastomer, whose dispersion characteristics (refractive index variation with wavelength) are different. We first designed the lens geometry and then used ray-tracing simulation, based on the Monte Carlo method, to analyze its performance from the point of view of both optical efficiency and the maximum attainable concentration. Afterwards, ADG Fresnel lens prototypes were manufactured using a simple and reliable method. It consists of a prior injection of plastic parts and a consecutive lamination, together with the elastomer and a glass substrate to fabricate the parquet of ADG Fresnel lenses. The accuracy of the manufactured lens profile is examined using an optical microscope while its optical performance is evaluated using a solar simulator for concentrator photovoltaic systems. The simulator is composed of a xenon flash lamp whose emitted light is reflected by a parabolic mirror. The collimated light has a spectral distribution and an angular aperture similar to the real Sun. We were able to assess the optical performance of the ADG Fresnel lenses by taking photographs of the irradiance spot cast by the lens using a charge-coupled device (CCD) camera and measuring the photocurrent generated by several types of multi junction (MJ) solar cells, which have been previously characterized at a solar simulator for concentrator solar cells. These measurements have demonstrated the achromatic behavior of ADG Fresnel lenses and, as a consequence, the suitability of the modelling and manufacturing methods.

Field Measurement of Effective Leaf Area Index using Optical Device in Vegetation Canopy

Leaf area index (LAI) is an essential canopy variable describing the amount of foliage in an ecosystem. The parameter serves as the interface between green components of plants and the atmosphere, and many physiological processes occur there, primarily photosynthetic uptake, respiration, and transpiration. LAI is also an input parameter for many models involving carbon, water, and the energy cycle. Moreover, ground-based in situ measurements serve as the calibration method for LAI obtained from remote sensing products. Therefore, straightforward indirect optical methods are necessary for making precise and rapid LAI estimates. The methodological approach, advantages, controversies, and future perspectives of the newly developed LP 110 optical device based on the relation between radiation transmitted through the vegetation canopy and canopy gaps were discussed in the protocol. Furthermore, the instrument was compared to the world standard LAI-2200 Plant Canopy Analyzer. The LP 110 enables more rapid and more straightforward processing of data acquired in the field, and it is more affordable than the Plant Canopy Analyzer. The new instrument is characterized by its ease of use for both above- and below-canopy readings due to its greater sensor sensitivity, in-built digital inclinometer, and automatic logging of readings at the correct position. Therefore, the hand-held LP 110 device is a suitable gadget for performing LAI estimation in forestry, ecology, horticulture, and agriculture based on the representative results. Moreover, the same device also enables the user to take accurate measurements of incident photosynthetically active radiation (PAR) intensity.

A Practical and Low-Cost Setup to Measure Methane in Aqueous Samples

Measuring Dissolved Methane in Aquatic Ecosystems Using An Optical Spectroscopy Gas Analyzer

Measuring greenhouse gas (GHG) fluxes and pools in ecosystems are becoming increasingly common in ecological studies due to their relevance to climate change. With it, the need for analytical platforms adaptable to measuring different pools and fluxes within research groups also grows. This study aims to develop a procedure to use portable optical spectroscopy-based gas analyzers, originally designed and marketed for gas flux measurements, to measure GHG concentrations in aqueous samples. The protocol involves the traditional headspace equilibration technique followed by the injection of a headspace gas subsample into a chamber connected through a closed loop to the inlet and outlet ports of the gas analyzer. The chamber is fabricated from a generic mason jar and simple laboratory supplies, and it is an ideal solution for samples that may require pre-injection dilution. Methane concentrations measured with the chamber are tightly correlated (r2 &#62; 0.98) with concentrations determined separately through gas chromatography-flame ionization detection (GC-FID) on subsamples from the same vials. The procedure is particularly relevant for field studies in remote areas where chromatography equipment and supplies are not readily available, offering a practical, cheaper, and more efficient solution for measuring methane and other dissolved greenhouse gas concentrations in aquatic systems.

This study demonstrates an approach to measure methane gas concentrations in aqueous samples using portable optical analyzers coupled to an injection chamber in a closed loop. The results are similar to conventional gas chromatography, presenting a practical and low-cost alternative particularly suitable for remote field studies.

Evaluation of Photosynthetic Behaviors by Simultaneous Measurements of Leaf Reflectance and Chlorophyll Fluorescence Analyses

Chlorophyll a fluorescence analysis is widely used to measure photosynthetic behaviors in intact plants, and has resulted in the development of many parameters that efficiently measure photosynthesis. Leaf reflectance analysis provides several vegetation indices in ecology and agriculture, including the photochemical reflectance index (PRI), which can be used as an indicator of thermal energy dissipation during photosynthesis because it correlates with non-photochemical quenching (NPQ). However, since NPQ is a composite parameter, its validation is required to understand the nature of the PRI parameter. To obtain physiological evidence for evaluation of the PRI parameter, we simultaneously measured chlorophyll fluorescence and leaf reflectance in xanthophyll cycle defective mutant (npq1) and wild-type Arabidopsis plants. Additionally, the qZ parameter, which likely reflects the xanthophyll cycle, was extracted from the results of chlorophyll fluorescence analysis by monitoring relaxation kinetics of NPQ after switching the light off. These simultaneous measurements were carried out using a pulse-amplitude modulation (PAM) chlorophyll fluorometer and a spectral radiometer. The fiber probes from both instruments were positioned close to each other to detect signals from the same leaf position. An external light source was used to activate photosynthesis, and the measuring lights and saturated light were provided from the PAM instrument. This experimental system enabled us to monitor light-dependent PRI in the intact plant and revealed that light-dependent changes in PRI differ significantly between the wild type and npq1 mutant. Furthermore, PRI was strongly correlated with qZ, meaning that qZ reflects the xanthophyll cycle. Together, these measurements demonstrated that simultaneous measurement of leaf reflectance and chlorophyll fluorescence is a valid approach for parameter evaluation.

Fabrication of a Stable, Biologically Relevant Phantom Material

A Stable Phantom Material for Optical and Acoustic Imaging

Establishing tissue-mimicking biophotonic phantom materials that provide long-term stability are imperative to enable the comparison of biomedical imaging devices across vendors and institutions, support the development of internationally recognized standards, and assist the clinical translation of novel technologies. Here, a manufacturing process is presented that results in a stable, low-cost, tissue-mimicking copolymer-in-oil material for use in photoacoustic, optical, and ultrasound standardization efforts.
The base material consists of mineral oil and a copolymer with defined Chemical Abstract Service (CAS) numbers. The protocol presented here yields a representative material with a speed of sound c(f) = 1,481 &#177; 0.4 m&#183;s-1 at 5 MHz (corresponds to the speed of sound of water at 20 &#176;C), acoustic attenuation &#945;(f) = 6.1 &#177; 0.06 dB&#183;cm-1 at 5 MHz, optical absorption &#181;a(&#955;) = 0.05 &#177; 0.005 mm-1 at 800 nm, and optical scattering &#181;s&#39;(&#955;) = 1 &#177; 0.1 mm-1 at 800 nm. The material allows independent tuning of the acoustic and optical properties by respectively varying the polymer concentration or light scattering (titanium dioxide) and absorbing agents (oil-soluble dye). The fabrication of different phantom designs is displayed and the homogeneity of the resulting test objects is confirmed using photoacoustic imaging.
Due to its facile, repeatable fabrication process and durability, as well as its biologically relevant properties, the material recipe has high promise in multimodal acoustic-optical standardization initiatives.
